Musa Al-Taamari gave Jordan the lead in the 17th minute.
Raphael Onyedika had a goal ruled out for offside for Nigeria seven minutes later.
The Super Eagles, however, equalised through Moses Simon in the 26th minute.
Simon reacted quickest inside the box, with a left-footed finish after Ademola Lookman’s effort was blocked.
Rangers defender Emmanuel Fernandez gave Nigeria the lead for the first time in the game four minutes before the break.
Fernandez controlled Bright Osayi-Samuel’s cross and fired a left-footed finish into the net.
The Super Eagles dominated the game early in the second half but failed to double their advantage.
Goalkeeper Francis Uzoho was replaced by Adebayo Adeleye in the 57th minute due to injury.
Mohammad Al-Daoud restored parity for Jordan 13 minutes from time.
Substitute Alex Iwobi was sent off for unsportsmanlike conduct late in the game.
